shortcut key bleedthrough

I have been having a problem (on Windows but not Mac) where I open my main
window, then a second window. If I hit a shortcut key for the 2nd window (like
Control W for close) it closes not just the 2nd wiindow but also the 1st at the
same time. I realize that I am making my menu handlers in the 2nd window
code, but I put the menu handlers for main application in the Application itself
rather than in the main window (The main window must be open whenever the
program runs). Is this wrong? Should I always put menu handlers in the window code?

Are you returning True from the menu handler of the 2nd window? If
not doesn't that allow the key to propogate up to other menuhandlers?
